ok another approach we could take for modifications:

why not create modded apks (systemui, etc) and instead of replacing originals, we could just boot up normally, create a propper symlink and force to reload (or hotboot dont know if this would work) so if it makes your system crash you can just reboot and original files are loaded.

would this work or is this a shot into a completely wrong direction?

    after some further research
if theroy sound great, only hitch so far is say u want to symlink /system/app
to say /mnt/sdcard/newsystem/app u first have to rm -rf /system/app before you can create the symlink
which if your doing this in a recovery updater script no problem... since we dont have custom recovery we would have to run the script in terminal while the system is running, which then would cause the system to crash ( unless its just a cosmetic app)
so for theming its a real possibility. but to come full circle u STILL have to delete the app on the /system/app location so what is the point of not just themeing the apk and simple adb push ing it to the /system/app location?
hmm i think there is potential but..

and anyone correct me if im wrong on this... about deleting the folder/file before u can symlink it

You're right. And for anyone in the dark that's reading this thread, there are now fastboot files, so feel free to play.
