If you want your books to stay in sync you will have to copy the books of your kindle and emai them to your kindle email address, if you don't mind them being out of sync you can just copy the books from your kindle to your device with the kindle app.
I'm sorry, I don't do any copying on my Xoom. All I do when on the library page is go to the menu icon top right and Sync and check for items. Anything new that has been purchased on my actual Kindle appears on my Xoom app.
And that is the purpose of your Kindle email, to allow ebooks and documents not purchased from Amazon to still utilize the multi device syncing.
When you email a book or document to your kindle email, it places it in the archives, and that is the only place your kindle will keep them all in sync.
